Yes, you could use "secretariat" in those examples in schools or universities. It just sounds strange in English to use that word for that situation.

Depending on exactly what they do in the دبیرخانه I would personally use "secretary's office", "files office", or "records office"

to my knowledge in Iranian offices for example post office , universities, faculties,there is a section under the name of دبیرخانهwhich is translated as "secretariate".It is also used in schools which are appeared to be institutions rather than Organization in terms of their size....

This word is NOT NORMALLY used to refer to the place where a secretary works. It is used to refer to an organization such as the Secretariat of the United Nations whose function is secretarial.

The place where a secretary (in a company, for example) is simply the "secretary's office"

As you know in english the place in which a secretary works is "secretriate".I want to know whether or not it is right to say "Notariate" for the place or office a notary works in.

To distinguish between سردفتر and دفترخانه we should say "notary public" and "notary public's office"; instead of "notary public's office" we can shorten it to "notary public's", just like we say "I am going to the doctor's" or "I am going to my mother's"

do you mean we can use "notary public" both for دفترخانهand سردفتر
please note following example:
روز یکشنبه بر حسب قرار قبلی به اتفاق ضامن رفتم دفترخانه اسناد رسمی برای نوشتن تعهدنامه ،سردفتر از آشناهای پدرم بود،
